Certainly part of it. I would imagine the cost of a manufacturing run also factors into the pricing of these since e-card versions of nes games were a couple of bucks at most (plus e-card adapter though).

They're all emulated. The ROMs appear so large because I'm pretty sure Nintendo inserts a bunch of garbage data, or uses several duplicate copies of the NES ROM to bloat the filesize for whatever reason.

No, they don't use PocketNES code. PocketNES is frankly quite shitty compared to Nintendo's in-house emulator. Although Nintendo's emulator supports only the mappers used by the particular ROMs they ported, the emulation performance is markedly improved over anything you'd be able to achieve with PocketNES. Not to mention there's way better graphics scaling.

While what that article says about some developers using PocketNES is true, it doesn't specifically mention which developers/games, here's a better article that does have the full list :

As you can see, Nintendo is not there. Who knows if they actually looked at Pocketnes's source code while designing their own though.
What is true is that there's at least one confirmed case of Nintendo using a scene release for one of their NES VC games, so I wouldn't put it past them to do the same thing for these GBA releases.

It's more that the rom has a minimum filesize for technical reasons. If you look at a rom dump for genesis games, you'll see they are all consistent filesizes depending on the original size of the cart. The extra data is simply endless zeroes.
