It really does depend on the body shape and size of the pokemon.

I would assume ones like raichu and other smaller quadrupeds and bipeds would be pick up like you would a small child. One arm under the arms and one under the rear.

Serpent like mons I would just let curl up my arm and around my shoulders and/or waist.

Flying mons would either...well fly, or rest on my arm.

And Snorlax is getting picked up with a crane.

I don't know if you can "refuse" to Mega Evolve Lucario vs. Korrina, but it's definitely the first one you're able to.
