In a completely hypothetical situation, let's say pokemon exist.
You catch and train a pokemon, spending long hours "bonding". It reaches it's max abilities, which are not to your liking, seeing as you intended to compete professionally.
You can either give up on it , keep going (and get rekt), abandon it, or genetically modify it to be "perfect."
Note: modifying it means you're pokemon is no longer the same inside. Sure, it still has an affection towards you, but it's personality has changed completely as a side effect of the "treatment."
Wat do? Which would be more cruel?

Why the fuck does this shit exist?
Like, according to the professor in the series, the bond phenomenon is responsible for creating this. The bond phenomenon occurs rarely when trust between trainer and pokemon is high.
SO IT CLEARLY SHOULD HAVE BEEN PIKACHU.
Pikachu is the one on his team that has been together with him all this time. Pikachu is the one who's experience all of victories and shortcomings. Pikachu is the one who truly understands and has grown to trust him.
Furthermore, Pikachu is the only not-fully evolved pokemon on the team, it's the one who's most in need of some sort of power-up.
It's ridiculous that they went with Greninja and not Pikachu.
