I tried to dig them up recently and play with mods in prep for FO4, but I just can't. The gameplay is too similar and I've seen the writing/plot/quests way too many times.

Unpack archives in Data directory.
Boot up the MM and tick the filename, drag them in order of least effect to most.

This has been happening since morrowind. It's only gotten worse. Advice is to either touch nothing in a cell, or touch everything, close doors behind you, don't auto save, and never overwrite a save file, make new ones. This will still be a problem even with fallout 4 since Bethesda refuses to fix their engine.
