This, even if Kojima isn't a very good writer he's an entertaining one. His stories are convoluted but there are one thing Kojima can do better than anyone.
1.) Fourth wall breaking and incorporating the fact that the game is a game, and not a movie, into the story. The occasional first person mode in cutscenes that often offers hidden story elements, like Snake crying at the end of MGS3.
2.) Self referential humour. Sometimes blatant, sometimes subtle. Metal Gear parallels the shit out of itself, creating a feeling of continuity even between games from largely different time periods like MGS1 and MGS2. "You're pretty good."
The Raiden mask in MGS3 is a fun nod to MGS2, that happens to actually play a crucial part in MGS3 is a great example of this.

Great writing is taking a story about a chem teacher becoming a meth dealer and making it work somehow better and better in a logical progression as you go along.
Great storytelling is making us care about METAL GEAR?! and whether or not love can bloom on the battlefield.
Miyazaki fans. He writes 500 characters of textfor an entire game and his rabid fanboys try to create complex stories out of allusions. I've never seen a fanbase try to read into nothing on par with Souls fans. Miyazaki probably thinks it's really funny.

I'm not defending the obvious flaws of Ground Zeroes, but from a writing standpoint it's better than 90% of modern games. The simple fact that he's trying to write Silent Hill shows he has more versatility than anyone I can name, even if the game turns out to be mediocre.
