yes, the powersuit in ZM has flat shoulder. Even with the Varia Module on it.

But she loses that suit, and gets an entirely new suit that has shoulders at the end of ZM.

This new suit was intended to explain why the Metroid II suit has shoudlers, but the Metroid suit does not. Even though the Metroid II suit originally had shoulders so that there would be a visual difference to the suit upgrades, because the gameboy had a limited color palette. But, again, her attaining the LPS at the end of ZM was an attempt to make that difference... well... make sense.
