Even if the sages aren't "dead", it's clear they have ascended the mortal realm. Because they can transform into light and fly around the world. As seen in the game's ending. But I believe that the sages died, because Nabooru was last seen being sent off to be "brainwashed" again. I find it doubtful that she somehow managed to escape and perform a ritual where she becomes a sage. or Somehow Darunia stepped into the boss room, and did anything other than confront the dragon.

It should be noted that the sages exist in the future timeline, which leads to WW. In the ending cinematic, the night falls, and everyone parties the celebration of Ganon's demise. The Sages fly atop death mountain, and look at the sunrise. As the sun comes up, it transitions to Link in the past. The whole thing is kind of symbolic. Showing the night fall on the future that you left behind, and then new life coming as the new past is revealed.

It's not known whether or not the sages exist in the new past. Were the sages plucked out of that existence? Or where they still around to re-discover sagehood? Or were they retroactively awoken as sages? We can't really know. But considering that the OoT sages aren't referenced in the future, and all the sages are instead white beings, I lean to the side that says the OoT sages were not sages in the past. And that there is potential for Link to have waifu'd any one of them. I think the fact TP Link lives in a tree near the lost woods, indicates a connection with Saria.

Latter Malon and Talon appeared in one of the Oracle games (I think OoA), wich are believed to star the same Link from ALttP and LA, and to happen before the latter.

Link having no where to go after the events of Majora's Mask went back to his old friend Saria who he now understood still misses him. The Master Sword as the ability to repel evil, so as long as Link is shrouded in the light of the sword, he can't be touched by Ganon. Atop of that, it's pretty much implied that the owl is either Rauru himself, or Rauru's eyes, keeping watch on Link. Rauru would have known that Link was followed, ad used his light to protect him. The portal to the sacred realm is just a portal. The temples aren't sentient.

How could any of the sages have entered a portal into the sacred realm without a trigger to open the portal? Nabooru assuming she's acutally being brainwashed, is incapable of triggering the portal. Darunia, assuming he's fighting the dragon is incapable, Saria assuming she never found a way out of the danger she was in, is incapable. Merely defeating the monster in the temple isn't a trigger.

Actually we don't know if a sage needs a mortal form, in order to do their duty. We have seen sages, in sage form, die for good. But we haven't seen a mortal die, and lose their ability to awaken. Something that not even the very much mortal sages in WW are shown to do.

The Sages are dead and this was concretely confirmed by Spirit Tracks own analogs, dieing and Anjean stating they all reincarnate someday but had to ascend and look after Hyrule; just as the ones in OoT.
As for "dead sages can't sage," ALttP's sages were awakened and became Sages after Agahnim banished them, which is the same as killing them, as find with the intent in ALBW when they're paintings (and that's not even counting that they're not the traditional seven, but actually eight either). The sages in TWW remained alive because they're predecessors awakened their memories of their past-lives with their respective sonatas.

I think it's more plausible that Rauru, being the all-seeing sage he is, anticipated Ganon's attempt at Link's life, and enacted a measure to keep him safe. It is supposedly SOME Link, though there is no definitive confirmation that it is the OoT/MM Link. Epecially since it is kind of ambiguous about what happens to Link after MM, and considering the hero's grave you can find in the castle.
