Not only does it undermine the story, the original Elizabeth is still alive I believe, and there are a bunch of other parallel universes with Booker. That's what Burial at Sea is about I believe.

I haven't finished BAS yet, but it seems that Booker once again lost a girl due to gambling, and Elizabeth is there to help them reunite, probably because she's been through the same thing before, in the original game.

So Bioshock Infinite does not undermine itself at all.

The MGS saga as a whole seems to be conveying the theme that everyone is constrained by destiny and has to make the best of it with what they can. That's why despite Snake being optimistic in MGS1/2, he ends up being manipulated and controlled all the way until the end of MGS4 and is basically a tool. It's also why Bis Boss will eventually fall from grace and become a mad villain despite Elisa believing in him and him trying to fight for peace.
