11-year-old boys get so obsessive they can figure out pretty much any system. Probably faster than old-timers, so don't sweat that part. They don't need anything "easy".
The D&D 5E adventure in the Starter Set. Mines of Phandelver, is a good one.

There's no Rogue Trader army, closest thing would probably an inquistorial force with guard as your household troops.
We haven't seen the way inquisitorial allies work yet, but if its anything like genestealer cults then this shouldn't be a problem
Or in 30k there's the imperial militia list, but 30k and 40k are no longer the same system now that 8th is dropping (30k is staying in 7th for the foreseeable), so that's not really going to be viable for long

You're treating the introduction of sci-fi concepts as a point of no return. How are you supposed to blend sci-fi with anything if you can't introduce sci-fi concepts?

Blending the two would result in something like Destiny, Star Wars, Demon: the Descent, 40k, that sorta thing. If you're wanting more Fantasy that leads into Sci Fi. Expedition to the Barrier Peeks, Endless Legend, Lunar, any of the later Final Fantasy games.
