'Anime' RPG is a really bad descriptor, since it's basically just a generic system as Anime spans an enormous array of styles and genres.
What are you looking for? Valor is an anime-ish point buy superheroic system that is pretty damn cool, Kamigakari is a JTTRPG with a lot of anime stuff involved.

How do you go about capturing a living building?
Say a tower or museum became so stacked with the occult that it got up and left, how would you go about bringing it back and making sure it stays?

There's probably some focal artifact, a straw that broke the camel's back. Break in and either manipulate, remove, or destroy that artifact. Chances are its the last thing that was stored before the building went rogue.
Alternative methods would rely on the building's behavior. If it nests like a bird or hibernates seasonally, simply provide it a nest and tie it down. If it hunts, tempt it back to its foundation with livestock. Find out what it wants, then bait a trap.

I also wonder about having some kind of 'wits' mechanic that works sort of like edge and lets players retroactively make some ridiculous preparations or convenient circumstances like filling their outfits with magazines, breathing bubbles of air from under a lake, hiding behind mirrors, using a car winch to avoid falling to their deaths, or wearing hamon-conducting garments. Allowing people to use that pool to cancel out their opponents uses of it could help recreate some of the weirder scenes, like the one with joeseph joestar pickpocketing grenades onto that vampire. Obviously players and GMs will have to come up with decent explanations for each use, preferably ones that the characters speak aloud in-game. Maybe you'd get bonus wits points if you set up such a preparation in advance (instead of spending points to pull it out of your ass at the last second) and it actually ends up working as expected.
