I'm pretty set on making a sort of rogue/assasin/thief/spy sort of character for my next campaign I'll be playing in. Anyone know of any good books (sci-fi or fantasy) that has really well done characters like this that I can draw some inspiration from?

Not a book, but Garret from the original Thief games (you can just watch them on YouTube) is perhaps the best Neutral-aligned Rogue example EVER.
He steals from people because he likes it and because it's a job, he's a wry-minded outsider who makes dry humor comments on all the hypocrisy and bullshit he sees in The City, he looks at all the various factions and their stuck-up sermonizing and recognizes their bullshit for what it is, tries not to kill people because it's sloppy and unprofessional, and occasionally saves the city and/or kills a god or two by outwitting them and stealing all their shit.

Well... Do you like stealth games? Because they're not going to do anything for you if you don't like the genre to begin with. There's no cross genre appeal.
But if you do, they're pretty much the codifier for the genre and classics in their own right.
Just be a little gentle. They're old, and show their age at times.

There's a big one, if you've ever seen one (and you haven't). A large, scaly beast seems to have completely claimed Gallete castle as it's own. Normally, you wouldn't care about Catland. You never liked the place, and it's doubtful they would even recognize that you did anything even if you turned the whole castle into solid gold through magic.
But, you're not doing it for them.
Nearby, Louise shudders in Yuuki's arms. Every time the dragon does its pass over the castle, she shivers.

"What the hell is it doing?" Cody slowly stands up.
"We've been watching for almost three hours, and it's still doing that, over and over again." The scout stands up, putting her rod on the ground. "That's why we were expecting a full army, but-"
"Yar, a full army would just be a full target. How'd ye fight something that flies through the sky with an army, anyway? Ye need a strike force. Ye need somethin' that can't be easily seen from the sky."
You holster your looking glass, and then unholster your flask.
You have to keep your priorities straight.
"So, what's the plan?" One of the scouts turns around, toward your group.
"I was thinkin'." Cody takes a hit off his cigarette. "We can close that distance in five minutes, then we'll be in the castle."
"Then what?"
"I haven't thought that far ahead yet, Jack?"

After a few hours of rest (Quinn slowly walking off relative days of hog-tied imprisonment, Terra stirring fitfully on one of the workbenches,) you gather your equipment and your companions. The magma-heated forge room has dispersed the worst of the chill dwelling in your bones, and your time in the Grand Forge's surrounding chambers has been remarkably educational.
A brief wander through the Hall of Reflection confirmed that each and every door in the hall corresponds to one of the Foci on your person. The locks are all sealed tight for the time being. You imagine Esheza Zahn could provide you with the keys, though you're not keen on finding out what each one would cost you. The First Totemist is a dour figure. You doubt you'll get anything here for free.
Quinn takes Terra in his arms and together the two of you find Zahn in the antechamber. The Grand Archway on the far wall still spits spark fitfully as it cools down from your most recent trip beyond the veil. Zahn hovers beside it silently. Its head is tilted to regard one of the faded tapestries that line the entryway. As you step up to the dias the golden helm swivels around to face you, star-bright eyes burning in cold black sockets.
“You are prepared to depart?” Zahn asks you.
You nod. “Thank you for allowing us the chance to rest. I have much preparation to do if I'm to live up to... well, I suppose it is your legacy.”
The feathers of Zahn's cloak ruffle slightly but it nods all the same. “I have prepared something for you. Reparations, perhaps, for my hasty conduct.”
From the folds of its cloak emerges a small disk of black stone. A gem of scintillating color and light sits on one side of the dark stone surface, casting a hazy glow across the plane of the disc.

The only realy way is if your players are just into it, and know what to expect.
Have outside portions of the maze, and lots of variety inside, as in not just stone walls and floors the whole way

One of my ideas was a sanitarium of sorts, with the corridors twisted and blocked by the insanity of the residents, and some rooms scattered with mini-bosses that are supernaturally representative of their mental diseases.

Well considering that a basic epic scale space marine battle company clocks in at just over 1000 points and that their transports are all included in that price for free, AND that a typical game of Epic is anywhere from 2000 to 5000 points... You'd need to

B) Have an additional house to use the floorspace as a gaming table.

What do you mean? If you're referring to 1e then I'll take any and all. If you mean supplements ported to 2e, there are a lot, starting with Plundered Vaults but including many others. IIRC the main campaign is from 1e

I'm not certain that Night Goblins employ Doom Divers considering that they're a subterannean race and DD rely on wide open spaces. If you're including those then you'll have to find a fluff reason. You could even say that this is a NG warband that's moved to the surface on a raid and started accumulating surface knowledge/gobbos. That could leave you open to including savage orcs or other such units in small numbers later on.

On top of the expense and rarity of health potions they, like all other potions, have a fairly high chance of doing nothing or even proving fatal.
My group does not have anyone with the Heal skill or any kind of magic so they rely on Shallyans and physicians. I made a home rule that just because you've been sewed up does not mean you're healed, so even though you regain the wounds you're still in danger of ripping your stitches and losing the wounds again if you do anything too drastic. Plus I use a fan-made supplement called Herbalism and Pharmacy in the Old World which has great rules for infections, which are something the party has to test for every time they're healed, modified of course by the environment and circumstances.
Thus far they're really really paranoid about getting injured.

I'd go with intent. It's about a characters core beliefs and motivations. Public opinion is just opinion. Just because no one knows you burnt down that orphan doesn't mean you're not evil.

A very evil person might have wanted to do a very bad thing but can mess up so badly that he actually saves millions of lives from a bigger imminent threat. Like wise, actions of a saintly, but a very rigid person, in his zealous quest to destroy true evil could decimate the whole world. This should all be a part of a great story.
As alignments go, about which we don't talk about too much for a reason, I surmise that lawful/chaotic should reflect one's attitude towards organized society, while good/evil should gauge one's empathy with pure evil being compared to a dedicated sadist.
So if you go and rescue a starving homeless guy on the street...Congratulations! You preformed a good deed! You can continue on, blissfully unaware and in line with your character preforming many other good deeds, never learning that in fact you saved a dangerous murderer who would, in the following days kill thousands of innocent civilians.
There is no divine alignment Geiger meter that would kick in a few days later, when the massacre occurred beeping "DANGER! YOUR ALIGNMENT IS SHIFTING TOWARDS CHAOTIC/EVIL", and you screaming: "Why!? All the deeds I've done are good! What did I do wrong?"
Although the spell "Detect Evil" mechanically only tests alignment, it, in actuality, attempts to find evil intent.

I've been in a play-by-post game once, technically still am. It's on infinite hiatus, though.
We used FATE, which works well, but it isn't all that mechanically interesting to me.
I would probably just use Paranoia. It's easy enough to adapt, as chaotic and opaque to the player as the Neath, you can keep most of the cheap death and conspiracy stuff, and the players don't need to prepare.
