Animation: the art of transplanting souls into bodies, mostly Zombies and Skeletons. Our minions stay loyal to us until they awaken, after which they become sentient and are treated as a full-citizen with rights, and gain free-will. The time varies between each soul.

Fleshcraft: able to manipulate bodies both living and dead. You could temporarily increase your strength, give yourself some claws, or a whole host of other abilities.

Anima: manipulation of life force. Life drain, healing, enfeeblement, or invigoration. The mortal coil is yours to wind and unwind.

Infusion: manipulating and combining life energies. You can craft dark relics or imbibe your enemy with dark energy to the point of immolation.

Sentient beings copied this way are evil by default and though he tries to keep them contained in his hoard sometimes they escape and wreak havoc on the surrounding area. For this reason the party wants to stop them as the copies rampaging around the countryside are causing problems they ask him to stop and he refuses. There you go you've got yourself a villain, alternatively it could be the copies are imperfect in some other way deformed or something (think bizzaro superman) this can result in having Grendel-like monsters for your Norse superheroes to fight.

There is a conspiracy of archmages to limit access to magic, but for entirely altruistic reasons: mixing magic is chaos.
Whenever a spell is cast, it releases an invisible cloud of waste mana that can take weeks or months to fully dissipate. Spells cast in areas with a high concentration of waste mana have random side effects, getting more severe and bizarre the more waste mana there is, and it gets MUCH worse when multiple spells directly interact.
Sure, you can have your magical industrial revolution, you can have a society where everyone learns basic magic and uses it constantly for frivolous things. Wisdom seems to always seem to be defined in hindsight. If your intuition was right, you are wise. If your intuition wa wrong, you are not.

Say if we encounter a potential threat. We can either extend an olive branch, avoid them or engage. Which is wise? What would a novice do? What would an elder do?

There's a fan made Witcher supplement for GURPS, but IIRC it's less than stellar or made some odd choices in term of mechanics it something. Never played the vidya so I didn't bother reading super deep into the supplement. Still, from what I do know about the game, GURPS's detailed approach to combat and generally realistic bend would make a decent choice.

There are no real world analogies for chaos.
The forces of chaos are one of two, either they are ancient space marine chapters who gave themselves to chaos in order to wage their civil war against a much larger foe, or they are cults that spring up worshipping the gods.

Then there are the deamons and some CSM who are just content with looting or following the whims of their god.

Chaos will always have a presence in the 40k galaxy since they inhabit the warp and as such are pretty much tapped into the psyche of everyone.
