Well, if we look at religious history, we can understand that there has been a lot of criticism of the church and the scriptures for centuries. There have been many versions later written and denominations of faith formed. This includes a growth in secular views that have shaped our cultures during the late renaissance and enlightenment eras then continued to the industrial and progressive eras when a new waves of modern christian groups established (like baptists).

So, we can't use the outdated model of christian religion to excuse their actions. If anything, it just means that the muslims and their societies have some major catching up to do in regards to their religion (its role), their laws, and culture.

Ali was the nephew and son-in-law of Muhammad, married to the Prophet's daughter Fatima. He had long turned down the Caliphate, but after the death of Uthman he laid claim to it and struggled with rebels for most of his life. The Shia held that Ali was God's rightful Caliph, and that only those descended from his bloodline could rule the Caliphate. Ali eventually tried to negotiate with one of his opponents, Malawi, but was killed by a radical sect of his followers who believed he was offending divine sensibility by negotiating.

After that, the Umayyads came to power for quite a time. Shia were originally just partisans of Ali's house, but over time they developed specific traditions and branches, like that of the Twelver Shia. Shia was actually more prominent in Egypt before Persia, under the Fatimids.

Also, Islam wasn't spread to the populace by force. It was a conquering force but only the provincial governors were mandated to be Muslim. The conversion of the populace was rather slow - there were very few Muslims compared to those they ruled over. It wasn't until the piety-minded Abbasid dynasty that a concentrated effort at conversion really took place.
