The way I see it, Earth Ponies have essentially the most basic magic/physical traits: they're strong and tall (especially the stallions), but that's about it. My ideas on what happens when Pegasi and Unicorns mate are more theory than anything, as pony eugenics have not (and likely never will be) discussed. My gut feeling is that flight magic and horn magic have roughly the same likely hood of occurring, that is, if a Pegasus and a Unicorn fuck, the resulting foal would have a roughly 50/50 chance of being either a Pegasus or a Unicorn, maybe with results varying in favor of unicorns due to stronger magic (maybe).

So in terms of genes expressed, Earth<Pegasus=Unicorn.

If a Pegasus donates a Pegasus gene and a Earth Pony donates an Earth Pony gene, the Pegasus gene will be expressed. So if Pegasus/Earth Pony half breed mates with a Unicorn/Earth Pony half breed, there is a small chance that the Earth Pony genes will be expressed, since Unicorn/Pegasus alleles have a little fight over which one is expressed and both dominate the Earth Pony trait.

A reason why there might be more Earth Ponies than should be expressed is the same reason gingers still exist: they regularly kept the genes within their clans, not necessarily migrating very far due to being the first ponies to develop farming. So what I'm saying is Earth Ponies are the Scotts/Irish. With canonical separation of the classes (and therefore races), ponies bred with others of their class, leaving the gene pools relatively homogenous. Now that there seems to be some semblance of racial equality, at least in terms of legally being married and/or socially dating, it is more likely that there are ponies who have crossed genes. Eventually, only Unicorns and Pegasi will exist, just like gingers will eventually get bred out.

But would a Pegasus/Unicorn hybrid with Unicorn genes expressed have the ability to walk on clouds? Not naturally, since magic is associated directly with a species.
