First there was Celestia, who underwent mitosis to create Luna. Obviously something went wrong with the DNA as it happened so Luna is a nigger.

Seeing there would be no more natural alicorns, the two combined their powers to create Cadence and due to magical fuck-up give her the ability to have Flurry Heart later on.

Meanwhile, they underwent a magically-controlled mitosis to split their minor duplicates into the three subspecies as this was the only stable way to create healthy ponies.

After the first generation died they realised they're gonna need males as well so in the next magical mitosis they altered the DNA of some of the ponies to create males and the rest is history.

Any non-magically-made alicorns are genetic throwbacks to the originals and are promptly destroyed, apart from those that Celly and the nigger want around, like Twilight.
