Really the main thing that they'd have to change to work in a game is the ending.

The only change that would be needed would be something to avoid the world reset ending, or save that to the very end of the game and combine it with a similar event from some other series or with the OG plot or something. I'm sure Kaishaku would be cool with it, they like SRW. I'm looking at an old post in their blog where they say that the series making into SRW is just a dream, but if it happened they'd like to see Chikane's boobs bouncing in a cut-in.

Well, here's the thing: it seems that in every one of their titles, the male love interest gets screwed over romantically. Pretty much all of them are AUs with the same three leads (guy and the two girl lovers), so that Kaishaku's yuri fantasy can be maintained.

Since SRW usually has writing gaffes for the source series fixed after one or two inclusions, that part could use a lot of negotiation for KnM.

The anime wasn't a post adaptation of the manga, they were launched simultaneously. I guess they just worked from the same basic outline and then each version filled in their own details.

That's not how it is, though. Kaishaku likes to reuse the same character designs over and over again, but their personalities and relationships and roles in the story are often different.
Also, Kaishaku hasn't even cared about yuri in quite some time. Amnesian ended up being kind of a bait-and-switch and just served to alienate the fanbase they had built up with KnM and KyoSora, and in the series after that they didn't even bother baiting anything.
Anyway, I'd rather think the SRW team isn't dumb enough to change the one thing that is the reason the series even has any fans in the first place.

Unfortunately SRW doesnt usually like to diverge from canon pairings, even if that's what a lot of people would like(See Aquarion Evol in Z3). The main exceptions have been for Macross in Alpha,Macross F in Z3, and King Gainer in K. So yeah, Soma losing Himeko to Chikane in the end, not going to be fixed.
