Because it happened to be buried in mud in relatively good condition and then hidden all that time from airborne recon after the seas evaporated. Active ships were destroyed and things that were decommissioned and sitting in naval museums were also easy targets.

It's purely because the Yamato performed SO SHITLY that it survived to do anything in the future.
