Bungie really did have the best fucking ship names. Most of the ship names have such a deep meaning to them, like the briefest poetry. A lot more interesting than naming your ship after locations.
Although in a military context they come across as being very weird. I remember one line in particular as having taken a long time to wrap my head around, and it was something like: "... get back to In Amber Clad." Sounds less like a noun and more like someone randomly threw in an excerpt of Shakespeare into normal speech.

They do pretty well with references. Ship names and scene/checkpoint names are pretty obvious without becoming annoying, but some are nice and subtle. I didn't realize Noble Six was a reference to the Charge of the Light Brigade (I assume it is, at least) until well after I finished the game.
Neal Asher's got some decent ship/AI names like the Jack Ketch. He's no Ian M Banks though.
