The best way is to have all files that start with an a in the "a" folder and all files that start with a "b" in the b folder. And also have subfolders like "aa", "ab" and so on. Any other method is messy

Wow, that's so laughably bad, I feel sorry you think it's the way. Even just sorting your files by date isn't as bad.
Group files by their meaning, theme or source. Then create subfolders when you need to narrow it down. That way, if you remember, say, some anime girl's face, you might not need to find exactly her name or the title, but just look inside your animes folder, and then just go title by title inside of it, if you can't find it.

- Anything I consider to be an integrated part of my OS setup goes on the OS drive. This includes installed games, software, and data they rely directly on. I make sure this can be reconstructed from other sources, should something go wrong with the OS drive.
- Personal data that I frequently change, such as documents, projects, and pretty much anything I can't just download again, goes on a 256 GB micro SD card.
- Random data that tends to consume the most space and mainly comes from the Internet goes on one of several portable hard drives.
The latter two are used with mulitple computers, and are backed up to internal hard drives in my main computer.
