SkyTube lets you subscribe to chanels, bookmark videos and see comments (all without a yt account). So if that's important to you then pick SkyTube.
NewPipe lets you download videos, stream only the sound (headphone mode), and watch videos in popup mode (it even got this before the official YouTube app).
I usually watch videos on my PC or laptop and only use NewPipe to download music or to watch vids on the go, which is extremely rare. SkyTube seems like a better choice if you're a dedicated mobile video viewer. You can have both apps anyway, so it doesn't matter.
