The allowed clients are known to behave nicely and report correct stats, they probably don't want to deal with tech support and questions about obscure unknown clients either. In the case of bittorrent/later versions of utorrent they don't want their users installing clients from shady developers with ads that could contain malware.

That's actually a really easy work-around with bittorrent. You can actually turn off all ads in the free version, there's a wiki how and it's pretty damn easy
