What is a repository? Is that a collection with links to different software? Does a linux distro automatically take care of checking if there are newer versions of all my installed software? How do i know if a repository is safe?

Yes, and descriptions what each software does, where to find the source code, what libraries it depends on. The latter is important because it improves efficiency.
On a typical GNU system, each library, like a JPEG decoder for instance, is only installed once.

Debian has a mechanism that notifies maintainers of updates automatically. They then check it for any significant changes, and add it to the repository.

Nothing is 100% safe. Tampering is usually prohibited with PGP signatures. Some distros had signed packages for decades. Some did not care until recently, like Arch, where being edgy is more important than security.

Yes, they are all visible as if they were one.
You can still differentiate where packages come from with tools like "apt-show-versions".
Honestly I'd like more differentiation. 3rd party repos are not a strong point of Debian, even though they do technically work just as well as in other distros.
Gentoo has the best handling of 3rd party repos in my opinion.
I still prefer Debian because it's low maintenance
