It's pretty clear, because the "pixels" are not whole, that you're applying the pixelation filter to a selected area. If you make a duplicate layer, you can select the areas you want to pixelate, invert your selection, and delete everything that you don't want pixelated. Then when you apply the pixelation filter (to the entire layer, with nothing specific selected), all the "pixels" will be whole.

Don't take this as a slight, because sometimes your way is better (for when the pixelation filter is set to make very, very large "pixels"). Just something to consider / play around with.
