The story is that Manhattan rebooted the universe by altering the last 10 years. This would explain why the JSA were sent to another universe and why the Legion are scattered.

Superbro is the Superman for the rebooted universe and Superdad is pre-Flashpoint Superman that came to this Earth and ended up replacing Superbro.

Everything is pretty hazy but it's set up that way because there's going to be a massive event this year. I assume it's going to be interesting and pointlessly convoluted. But this is all just a way to undo New 52.

Kryptonite from his universe's Krypton is lethal to him (even though it doesn't exist because his planet Krypton fell into its home sun rather than exploding), red sun radiation affects him, all the normal Kryptonian biology applies.
He only really differs because of his broader range of energy-absorption in his cells, and being nigh-immune to magic (Neither of which were really explained, but whatever... alternate universe means subtle changes, blah blah).
