Given the fact that after the time-skip Castle Doom has been in ruins for months and Doom only came back recently, I can only assume the Red Skull is either dead or escaped

Seems like they have to be parallel timeline characters now, even if they weren't initially. Perhaps the timeline split after young Scott nearly died that time, and so it's no longer a threat. If so, it would be creatively liberating for the writers, that's for damn sure. It also explains Warren's cosmic power-up not impacting the timeline at all.

A boy falls in love with a boy.

If he's not the guy in the wheelchair telling everyone what to do, he's not really that interesting of a character. Psychics are really common, and the only thing Xavier had going for him was he was usually the strongest at mind control and reading minds. But since Emma Frost can do all that shit, and turn in to diamond, AND dress in skimpy clothes, who needs a manipulative bald man?

For a guy who could read minds, he wasn't particularly insightful in how to win their hearts away from fear and prejudice, and it was doubly silly that he wouldn't just rewire someone's brain to not be a mutant hating bigot.

But then, you don't get a lot of decent psychic stories to begin with.

There are not many ways to make this thing pretty solid and give a great punch for character development and all of them, I think, include retconning it into Jean's (voluntary or unconcious) brainwashing.

One of the most fun and development-driving would be an idea of Bobby ruining Northstar's marriage, given he used to have a crush and Iceman's surprisingly big role at the wedding in question - one more point to bullshit in Bendis's explanation. And oly then the truth will be revealed and Iceman's reverting to original self - having broken Jean(-Paul)'s heart and his stable life. Guilt-driving and attempting to put his life on rails could be a point in his reconcilement with himself arc than I can even accept with him emerging as bisexual.
