Think of the One-Shot as a proof of concept or a rough draft, and the TV series as the finished product. If they kept themselves beholden to the One-Shot, they'd basically have written themselves into a corner - it has Peggy's whole post-war development - taking odwn Leviathan, proving herself the equal or better of her male colleagues, becoming director of SHIELD -wrapped up in five minutes. So, instead of being part of the series continuity, it becomes a loose guideline for a more detailed story.
