Best DC/Marvel run of the 2000s?

For me? Probably Morrison's Batman and Robin for DC if that counts. Marvel is harder...my favorite is probably Ellis' Thunderbolts.

People really like the Lee/Kirby FF and Lee/Ditko Spidey, as well as O'Neil's 70's DC stuff and Kirby's New Gods but outside of that I don't see a huge love for 60's-70's stuff here, or at least on the level of people saying it's GOAT

Johns Flash and Action runs were both great

I'd throw Johns Booster Gold into the mix here, great fucking book.
