Before Kaworu asks to go the baths with Shinji, Shinji says he doesn't want to go home, and Kaworu replies the fact that he has a home to return to is a very good thing. I think this implies, maybe not jealousy, but a longing on Kaworu's part. He doesn't know what it's like to have a home.
I think in some ways Kaworu sees Shinji as his ideal, Shinji has a home, people who love him (although he doesn't realize it), and a future. And the parts of Shinji that Shinji regards as flaws, Kaworu thinks make him all the more beautiful.
Likewise, Shinji sees Kaworu as his ideal for many reasons.
They see themselves as inferior and the other as perfect.

You're right, I agree with you. They both have notorious flaws, but they decided to accept each other until the end (that's why Shinji hesitated on killing him, and Kaworu gave him a new chance to live). Even if Kaworu could be jealous because Shinji had what he didn't, I feel he wanted to belong to Shinji's world in an extreme way to forget everything about his angelical origins (like he does in NGE2), and it's all because Shinji was probably the first person to showing him a pure and unpretentious kindness.
