Not much to say. Lain sees that her actions have psychologically scarred Alice, and she decides the best thing to do is to erase her memory from the world. The world reverts to how it was before Lain, and as a result the new protocol doesn't lead to everyone becoming connected (or not since it seems like normal people can't enter the wired intact). Lain is surprised and disturbed that she still has to exist in the world where no one remembers her. She sees Alice in the future with someone else, and Alice seems to remember her, but although Lain says they might see each other again, they probably won't. It's a sad existence for Lain, all she can do is watch over our world and try to be a benevolent god. She brings her father into her world, I'm assuming so she has company. If you want my philosophical interpretation of it, I think there are some interesting parallels between Lain's godhood and the theologies of Hinduism, Buddhism, and Christianity, but that's another topic altogether. I tend to see this as Lain returning to her self doubting and occasionally loathing self, especially when you take into consideration that Lain most likely had no idea that if she denied the god of the wired as a capital G God it would curse him with a physical body. Which means that it wasn't really her fault, but she still needs to deal with the consequences.

Please, I would very much like to see you go into this topic. By the way, I've seen some people claim that SEL proposes a theory that suggests why God, specifically our God, does not get involved with us mortals. Do you agree? If so could you explain this theory a bit further? Please excuse my curiosity.

Regarding that theory about our God, I could see that being the case. It seems to be a theme in SEL that Lain's actions have unwanted consequences, and I imagine the same might be true for our God.
About the theology, from the Christianity point of view, Lain is very much a Jesus figure. Interpreting Masami as the father figure, God in heaven(the wired), creating Lain to exist in the mortal realm as a human, but with divine powers, much like Jesus. Interpreted like this, maybe the global unconsciousness, represented through Lain's sister, is the holy spirit. However, at the end of the show, Masumi is shown to be powerless at the hands of Lain, that doesn't fit with this interpretation.
Hindus (and Buddhists, since the two religions agree on this) have a somewhat different interpretation of gods than we do in the west. In these religions, gods are often depicted as having many arms or legs, not to imply they literally have many arms, but to grasp at the idea of a god as a force of the universe, able to be in many places and do many things at the same time. Lain certainly seems to have this property, existing everywhere in the wired. There also exists in Buddhism the idea that, through learning and meditation, an individual can become enlightened and can in extraordinary cases recieve divine powers, as in the case of Guanyin, the goddess of mercy. It /might/ be that Lain was indeed a perfectly normal human girl at the beginning of the series, and through enlightening and some extraordinary circumstances, gained her godhood in this way. That would run contrary to the idea that Lain was a goddess all along and only woke up to this fact later on. In my opinion though, there's probably truth in both these perspectives.

Another idea in Hinduism/Buddhism is the idea that the entire universe goes through cycles of awakening, beginning in an infantile state of ignorance and slowly "waking up" as we all discover the truth of our existence.(This usually isn't regarded as a good thing by the way, it brings with it apocalypse and bad times.) I see a parallel between this and the show depicts an awakening the physical world begins to experience as the lines between the wired and the real world begin to blur. However, I'm struck by the line Lain says to herself in that last episode, when she says the Wired indeed isn't a higher level of the world, it is only a means of communication. What is Lain then? Where does she really exist? I guess that's the biggest question of the show. I've got no idea, but the show seems to say that Lain exists in our memories, the viewers of the show. That's her form. I don't think it's just a friendly send-off that the last scene of the show is Lain speaking directly to us.

Hmm, I agree with you on the artificial purity thing. I feel like if you do that, it builds up and distorts your image of the person, and not just with anime characters. Besides, Lain isn't portrayed as completely free of lewd thoughts herself, especially in the game.

Tbh all Lain's friends except Alice never sat quite right with me. Maybe if the anime was a bit longer and developed them better I wouldn't have that opinion, but as it is they seem to have Lain's best interests in mind only superficially. I think Alice really did only have pure intentions though.

I think there's a way to speed up the emulation with most emulators. I wouldn't recommend those though. They're usually very janky.

That's pretty much the nature of the game, unfortunately. It's been a complaint since the game came out, the menu is in general very clumsy and slow. Like the other anon said, you could mess with the emulation speed but I've never tried that.
