He writes a book in which Jesus appears as a normal man that denies all miracles, has one follower, and is a total coward that tries to weasel out of his death. And what do the Soviets do? They accuse him of being insane and lock him up because the idea of a secular Jesus that is just an ordinary man is more reprehensible to them than the idea of a Jesus that is the Son of God (which they denounce vehemently at the start of the book, if you remember Berliotz declares that there was never such a person as Jesus because the story of Jesus as it appears in the Bible is an impossibility).

I do not know if there could be any parallels between Bulgakov and The Master because Bulgakov had strong support from Joseph Stalin, to the point where he was free to do what he wanted without fear of being questioned or disappeared. His works were banned, but that means nothing as dozens of artists had their works banned and yet still lived very comfortable even privileged lives in the USSR.

Bulgakov I don't think felt persecuted either since he freely attempted regularly to have his work published. He was even warned against attempting to publish The Master and Margarita because the novel would cause "terrible things." And yet he tried to have it published with no consequences at all. He died peacefully of an inherited disease that his father also died of and was buried in clearly marked grave in Moscow's most famous cemetery. His family was also left unmolested after his death. If he felt anything it was probably anger over his perceived overlooking, not persecution.
