There's some crossover if you look at works from the same author, although even then only a few authors do it, like Fairy Tail/Rave Master or how Sgt.Frog/Keroro Gunsou has had crossovers with other Yoshizaki Mine series and related stuff (like a chapter with Angol Fear from SCIV popping up).

From different authors, there was Gintama/Sket Dance, which even got animated. Also, the One Piece/Toriko ones, which also got an anime-only sequel with Dragonball Z added to the mix. Lupin III/Detective Conan too, which got a sequel and was referenced once in standalone Conan.
