It's not about preference. The 2011 version is an abomination and should be avoided at all costs. Only newfags and the likes of tumblr (there's a lot of overlap between the two anyway) would enjoy something like this. In any case, just read the manga.

Seems like opinions are really divided. Is there anything to be lost by reading the manga from the end of the CA Arc or should I start from the beginning? Are characterizations or anything
mangled in the shows?

This isn't intended to be a general though, I just put HxH in the subject name to draw more attention to the subject matter. Personally I think generals are cancerous. I wanted to talk specifically about the differences between the 1999, 2011, and manga versions.

The 2011 version is better for the story but the 99 version looks much better. I don't really like Togashi's art desu so I've been sticking with the anime

I'm manga reader and I've only seen some clips on YT from both versions, but it's enough to judge that 1999's Hisoka is way better than 2011. He sounds like psychotic faggot clown, in other words, perfect. Hisoka of 2011 sounds like generic anime bad guy (the othe rones sounds pretty similar, aside of Illumi).

animation wise 1999 had some pretty good scenes but overall I prefer 2011

plus 2011 is the more up to date version, can't go wrong with that.
