I think you have it backwards.
SoLs can be comfy, but so can other more focused anime (think Sora no Woto).

As I understand it, SoLs usually don't focus on any single aspect of an overarching plot, whereas comfy anime can have an overarching plot, as long as it maintains a soothing, tranquil theme.

Cute girls doing cute things is more often than not, not actually comfy, because of the personalities some of the girls have to make the show entertaining, for either comedic purposes or fun but hectic character interactions.

Flying Witch technically does have an overarching plot, with Makoto attempting to become a better witch with the help of friends and family.
