There's actually a much simpler explanation here. Subaru's personality in the WN is framed in a distinctly different manner. You look at his behavior in early Arc 3, and you see it was out of character for him. And in the LN, that's not an invalid complaint.

In the WN Arc 2, Subaru showed himself to primarily be a thoughtless jackass who didn't know when to shut up, and only got away with it because the people around him were so lenient.

I read the explanation so here it goes. It's a mix of her being the "main heroine", his reason for existing, and the lap pillow leading him to believe she was this deeply understanding person. Subaru wants something stable in his life, something unchanging, that he could cling onto as his anchor. That's what he decided Emilia was back then.

Because it was made clear that Subaru was just being a melodramatic shithead when it was Emilia. Right after that line of being all alone, we get a new chapter where he's hanging out with Rem and she assures him that she's not going to leave him. He isn't alone.

When the line repeats with Rem, he's actually in a position where there's literally no one else who seems to listen to him at all. He's still being melodramatic and internally going on about how all of his hopes and dreams are turning to dust the moment he suspects Rem's just helping him because Roswaal ordered her to, even fainting after wanting to crack open his own skull to scratch at his brain, but we have to remember that he'd practically gone catatonic in the prior loop.

After that line is dropped with Rem, now that he is "truly" alone, the whole whale thing gets to happen. When he arrives back at the manor, everyone acts like he's spouting gibberish. Without Rem, he actually was alone.

Arc 4's character development is much more focused on other characters, namely Otto, Beako, Emilia, Roswaal, and a new guy named Garfiel. Subaru's main development moment is when he sees what would have happened in the timelines he assumed RBD voided. Two of the loops are also bad enough for him to consider despairing. By the end of the arc, Subaru's finally taken Emilia off of her pedestal, although the memeflirting is still there.

Abandoning Arlam Village is different from abandoning Emilia, (and Ram and Beatrice too); it's not heroic, but Rem thinks that Emilia means more to him than they do, so she would judge him more harshly for giving up on her.
