Saber's route is kind of shit, just power through it since it sets up the other two routes. UBW and HF are much better.
There is flags in F/SN that will fuck you over later if you screw up, it's just less obvious since there's a lot more bad endings that give you a game over faster, and it's overall much longer.
Also be aware that the pacing is a lot more uneven than Tsukihime, there's large sections where nothing happens followed by shit all of a sudden hitting the fan.
