The ending retcon doesn't change that. The point is still that he refound his lost happiness by raising his daughter. Its been awhile since I watched it so I may be forgetting some details, but during the final sequence Tomoya acknowledges that he wouldn't have done anything different, regardless of how it turned out, and that was the final push he needed for the wish.

The show opens with Tomoya talking about how much he hates life because he can't get over his shitty abusive childhood. Nagisa appears and talks about how much she loves her life and is terrified that it will change someday. Tomoya, hypocritically, tells her to get over it and find new things that make you happy.
Later in the story, Nagisa's death drives Tomoya back into depression. Immediately after her death he has a dream during which he wishes he had never met her, for her own good. The rest of the story is about him learning from his own advice at the beginning of the story, and rediscovers happiness by raising Ushio.
During the climax of the story (Ushio's death), after overcoming his depression, Tomoya goes back into the dream he had during Nagisa's death. This time he exclaims that regardless of her death and how he blames himself for it, he couldn't wish that he had never met her because his memories were too precious to let go of. He got over losing her, and more than anything else cared about saving Ushio, his new source happiness, right now. This realization makes Nagisa happy and summons the final firefly (fireflies gather around happy people), granting his wish to save both of them.
He had to learn to get over it, and only then was his wish granted.

That, no matter how hard you try, you cannot save the ones you love. They will always inevitably be raped by demon tentacles. After Story is telling us to not resist, but embrace the rape tentacles. Let them inside. Only then, can we be free.
