Seele would have done it eventually anyway, saving Fuyutsuki just advanced the schedule, and he made it sound like he expected it to ingratiate him enough to Gendo for protection. Which would never have worked since he was a triple agent trying to uncover both Gendo's and Seele's plans on behalf of Japan, so Nerv are still just as likely to have got him.

We will never know with certainty, but the show wants you to think it is SEELE. In episode 21 when he is killed, Fuyutsuki has been abducted and he is saved by Kaji. Fuyutsuki says this will result in his death, and Kaji says they already knew he was a traitor because they found out that he gave Gendo Adam, which goes against SEELE's scenario and is vital for Gendo's scenario.

This last part about Adam was taken off the on-air version and put back in later, so it seems they wanted confusion at first but then wanted to make it clear what the show was saying about Kaji's killer. The on-air version wants you to suspect someone at NERV, and the later version point more to SEELE.
