Anon, I don't think you understood what the series was about. Kenshin was a killer, yes, but so were Saitou and tons of other characters who also got away with the killing they did even in Seisouhen.
It was never about Kenshin having to deal with the toll the killing in his past took on him until he succumbs and dies, it was about how he wanted to atone for what he did, how he could use his sword to protect the ones he love instead of using it as a killing tool, and how it's still possible for him to find happines and peace of mind in spite of everything he went through. Seisouhen takes this idea and throws it out the window for the sake of having a tragic ending.
Why punish Kenshin who actually worked his ass off to make up for his past with some deadly disease, but let Saitou who still kills people if he finds it necessary get away?

Kenshin felt he should spend his time wandering around and helping more people than the ones he already has, as opposed to staying with Kaoru and forget about his past. And this choice for a killer who's tormented by his destructive past and wants to atone makes a lot more sense than just helping a bunch of people and sticking around with them.

That's not how things were. Kenshin was a story about moving on & living life despite the past. The protagonist isn't some young & energetic adventurer but a worldweary bugger who just wanted peace. He knows he fought for the new era & wants to live in it without taking another life. Shishio was the successor of Batosai & a continuation of what Kenshin could have been. Enishi was a direct consequence of Kenshin's actions & had his life ruined by Kenshin. In the end, its about being able to live with the past & enjoy the present.
In atonement, Kenshin already did his fair share. Guys like Jinei, Shishio & more were stopped by him. He wants to settle down & find a place to rest. This is why he rejected all offers of a high ranking government position. If he wanted to help more than find a resting spot, he could be some politician, general or policemen.

Don't get me wrong I love FMA '03, even nowadays it's one of the anime with the most unique concepts I've ever seen. I know that the whole Great Tokyo Empire thing is a big part of the theme Otomo was going for but to me it wasn't that great.
Having that empire consist of Tetsuo, a kid that doesn't talk an a guy without a name didn't help either.
