They also cut a little bit of content during the end. All that stuff about the King trying to rape Charlotte and her involvement in Griffith's escape are missing, never understood why.

But it was included, at least the princess' involvement with Griffith's escape. One of the first things we see when the break-out crew enter the castle is the princess' maids is explain they are sympathizers of their cause and under the princess' orders, lead them to the place that holds their leader. At the very least it wasn't outright said of the princess' direct involvement but there at least people who support their cause.
I can't really recall if there was anything said about the King trying rape his daughter. But it was either the '97 or 2016 anime that shows a scene where the King is bedridden and we see suggestive images and monologue that evidences his lust over his own daughter. To what extent does it panel-by-panel adapt the scene, I have no clue. But it does a very good job keeping it in that creatively expresses it in the anime format. They're just handled differently.
If there was any alterations at all, it would be how the '97 anime ended, trying to go full circle than to continue off in the mad panic when he comes to from his coma like he does in the movie series and manga.

The problem? You watched a 25 episode series and compared it to a movie trilogy alternative made a little over a decade later. The pacing, direction, violence and action were all altered to suit each to their own formats. You bothered to ask why did they leave out a particular character in a specific scene when other details and scenes drastically differed from the anime long ago when you haven't even bothered to read the source material that hold all of these adaptations together. For a hypothetical example, let's say you watched the recap movies of the Overlord anime and they altered some scenes that had you scratching your head why would they do that. But a better question to stretch is how much did it differ from the Light Novel compared to the anime and in the long run was the creative differences matter versus the importance of staying accurate to the original format, as the source material to both adaptations.
