I don't get the Faputa = Riko theory. Faputa would never have heard of Reg. Lyza, on the other hand, would have since Riko had the dog at an early age (7 years before the start of the story). If they got the dog before Lyza went on her final dive, she could have easily ended up naming Reg that. Question is how does Lyza, Reg, and Faputa all connect together.
Also, nobody seems to be talking about big daddy, who seemed to want to talk/communicate with Reg. I want to know who he/it is.

Well there are still other ways of reaching the 6th layer. Bondrew had his elevator and the other white whistle just swam down.
Its actually straightfoward, he means that he used his original body and soul to create his white whistle, so all the copies that came after made by the relic do not count and are threated instead as empty husks which don't work with cartridges

Just trying to compile a timeline of sorts starting with events concerning Lyza.

Even if you are a black whistle most monsters pretty much every monster there would still fuck you up hard if you happen to be found. Aside from the White Whistles that have shitloads of experience, employ various artifacts, and are honestly barely even human anymore, there isn't really anybody that can fight with the 4*+ monster types

I forget how the system works exactly but like registered/documented artifacts have a value determined by auction, and those of higher grades must be bought and paid for so that the country can keep track of them.
Unknown artifacts technically don't have a price, so if you're like Bondrewd and just hermit it up down on the 5th layer, you can hoard all your shit and never tell anyone and have a whole slew of sweet artifacts.
It's similar to how shipwrecks and the like in the real world belong to whatever country they are found in. The entirety of the Abyss falls under the jurisdiction of Orth, they own it in a way. The Delvers are just employees of the city that go in and search for valuables

The man is gonna stop you. They've mentioned rogue or illegal delvers and stuff before, but if you don't have the paperwork you can't go in the normal way, you will get no support from any officials in the abyss (like at the 2nd layer camp) and you have to somehow sneak out of the abyss with your haul and get it too the black market without being caught.
Considering how fabulously wealthy delvers high level delvers seem to be (judging by the fact that Ozen could afford 120 pins and lots of Bonedrewd's stuff was said to be bought at auction), and how a lot of them delve for the adventure and not money, it just makes more sense to go through official channels.

The earth is due for armageddon by god every 2000 years. The death on birthday phenomena is a sign of that, and the praying skeleton is the believer of god.
Lyza in bottom layer found out about this somehow and want to inform the surface world, but she can't anymore due to the curse.
Meanwhile in surface world, Riko's dog Reg dies and his soul was sent to the abyss.
Then it was reincarnated / got his soul put into robot, becoming the robot reg we knows now.
Lyza tells reg to become messenger to the surface world with the message "I'll be waiting here" and gives him her Pickaxe and whistle, and thus reg journey to the surface begin.
In his journey, he met Faputa in 6th layer, bury lyza pick axe in 4th layer, then finally rushed to 1st layer saving riko when shes in danger.
But then riko fucked things up electrocuting him making reg lose his memories. Fucking Riko.
Bondrewd gets research grants from foreign pharma corporations. He has a collection of powerful artifacts, his little base produces more electricity than the city on the surface. He has eyes and ears and flame throwers everywhere. He can do whatever he wants. No one is stupid enough to fight him. He is the true final boss of the upper layers.
He recharged back to full power by taking the electricity from Idofront when he was runnign out, and its been hinted that his actual battery is in his tummy and the navel is not just for aesthetics

Assuming magic he's only taking an entire poverty ass looking town's power supply for a few seconds, and assuming normal world logic he's only taking enough to overload the power supply of said town which is much less, probably around 10-20% and that gives him enough energy to fire his incinerator like 20 times so each shot should be within the realm of a few days worth of food in energy consumption.
He's a very economical super weapon.

So, was it ever stated exactly how Bondrewd was able to see through Nanachi's eyes? Does he have some relic somewhere that does exactly that? Does he still have it if the lab was destroyed? I can't recall ever seeing anything like it in the manga but at some point Nanachi just says "Yeah he can see through my eyes" and everyone just accepts it.
It's never explicitly mentioned how he does it, the most you see is that machine that kept track of his test subjects' vitals even over a long distance, the one that tells him Mitty finally died.
I assume he embedded an artifact that lets him see through another person's eyes in his helmet and synced it up with Nanachi, his masterwork, before letting her escape so he could keep track of her
It recharged his incinerator back up to max, before the fight Nanachi told Reg the helmet symbol kept going down with each use of the incinterator and she expected him to have about 3 shots left based on how much of the symbol was left, in the page right after when Reg says his belly is warm he puts his helmet back on and the symbol is back to max like it was at the top of the abyss and Nanachi tells him she guesses he has 10 shots.

A couple shows will do an OP at the end of the first episode like that. There's usually animation to go with it but maybe they werent done with that yet.

So, if I was reading that right, Bondrewd used his original body to create his White Whistle? Doesn't that defeat the purpose? The White Whistle can only be used by the original owner. What do the whistles even do? Opening the 6th layer is obviously not all there is to it.

Depends on the kind of opening we get.
Typically you'll get a late season appearance like that show up as a silhouette or something briefly, sometimes OPs or EDs will show characters that dont appear until season 2 of the anime as well for various reason but that's rarer.
There's also cheapo OPs that dont really show much at all and abstract ones that dont really follow the character introduction style of OPs.
All I can say now is "probably" since he does at least appear as a silhouette in dialogue with Ozen so that could be used as an excuse to do a "silhouettes of all the known white whistles" scene.
