One of the main inspirations behind Evangelion was Freudian psychology. In it, there's this idea called the Oedipus/Electra Complex, where we model our sexual desires off of our opposite gendered parent- in Shinji's case, Yui.

Shinji's story is all about that- maturing as an adult and establishing himself as an individual. In EoE, he is given a choice to either keep running away (Instrumentality), or mature (rejecting it). Of course, he initially chooses to run away, but eventually makes his big breakthrough and decides to stop running away and starts to mature. Instrumentality ends, and he has developed an identity strong enough for him to escape sea of LCL (representing him breaking away for his parents, his immaturity).
The entire show is about him eventually leaving the comfort of his mother through developing maturity and individuality. It's very Freudian in it's obsession with mothers, and it's not particularly subtle.
Now, let's look at the three love interests in the show: Rei, Misato, and Asuka. Rei is the clone of his mother. She is literally the embodiment of Yui, although she is far from it emotionally. Misato, on the other hand, is completely unrelated to Yui in either genetics or appearance, but is very much emotionally Shinji's mother. Asuka is the only one who is in no way a mother to Shinji, and in fact both looks and acts distinctly un-motherly towards him.
Considering Shinji's arc away from his mother and towards individuality, it just makes sense that he would have to end up with the only love interest that specifically doesn't have some motherly relationship with him. Therefore, Shinji has to end up with Asuka in order for his entire character arc to make sense.
tl;dr: Shinji's story is all about separating himself from his mother, and Asuka's the only one who is in no way representative of a mother to him.
