After commanding him to live, trying to kill him would be next to impossible unless he used Orange's geass canceler in an attempt to re-order him to kill himself, or at least have a better chance at killing him properly.
Not that it really matters in the grand scheme of things, Suzaku was his greatest tool up to the very end and killing him off earlier would probably have lead to Lelouch never winning, or at least not winning as easily.
