You could paint them in whatever light you want. Lelouch, as the MC, wasn't a 100% pure hearted soul working only for the greater good with the unambiguously good guys. Suzaku fits more the bill of a stereotypical righteous protagonist, but is subverted in the sense that he lets himself be manipulated by evil forces because he's too stubbornly lawful good. Say what you want about Code Geass but at least it did moral ambiguity right.
