The musou is a sequel to extra but with some changes, mainly that Tamamo joins Hakuno and Nero at some point, Hakunon is also there with Archer, and the plot of CCC happens somewhere in the middle. It seems the anime is adapting that new canon (though I doubt we are getting the CCC part)
