Not that you mention it, Madoka not taking Walpurgis into consideration was a mistake on her part, but to be fair she was dying and full of regrets at that moment.

Going back in time to save Madoka's ass was what Homura became a magical girl for, and Madoka in that loop seems aware of that. Madoka is scared of becoming a witch and she wants to live, so she's asking Homura to go back in time to prevent her from contracting in the first place.
This is no longer needed when Madoka saves everyone by becoming a goddess in the last loop.
