that's not really an encode issue. haruhi was animated in standard-def and was later q-tec'd to HD for the blurays, so all BD encodes look like this

After I watched the whole episode again, I realized it was screaming WATCH THE MOVIE AGAIN to me. The whole Kyon and Yuki interactions after this scene were quite nice and obvious.

It's pretty straightforward when you've watched the movie. It's a normal boring day, and everyone get to do something with others to pass time while Nagato is totally neglected and alone. At the end of the episode, Kyon, the other guy who spent the episode alone reunites with Nagato but falls asleep instead and when he wakes up, he's comforted by Haruhi and doesn't notice Nagato put her cardigan on him.
Basically, even if Kyon seems close to her in a way, Nagato is completely alone and she can't tell anyone. That's why Disappearance happens. And that's why Kyon's choice was already made before Disappearance : even though the Haruhi lifestyle may seem harsh (fetching the heater), at the end of the day he gets something out of it (Haruhi staying behind for him).
