You clearly missed the point. Nui and Ragyo were embodiments respectively of absolute chaos and absolute order, mirroring Ryuko's and Satsuki's views regarding society in the first parts of the series that they needed to overcome to grow as persons. Them not having depth was the point, and their monolithical philosophies in the end got beaten by the heroes growing increasingly complex and finding strength in their own internal differences and contradictions.

The lack of conventional characterization for the villains would be a problem if it trivialized the conflict and its meaning in the economy of the show, which isn't the case since itself is the fuel for the character development of the protagonists. Just like it wasn't the case with Anti-Spiral, another villain who was nothing more than the embodiment of a concept that the heroes needed to overcome in their journey.
