He was controlling the Edo Tensei zombie army that everyone was fighting, but zombie Itachi got free because reasons, so he and Sasuke teamed up to fight Kabuto. Itachi used a jutsu that Kishi made up just for the situation to trap Kabuto in an illusion that he can't break free from unless he makes some serious introspection. Kabuto eventually comes to terms with the fact that his entire life has just been trying to find his identity and a place he belongs, which is why he basically tried to become Orochimaru, but also recognizes that there is still a place he belongs, the orphanage where he grew up. So at the end he goes back there to run it with his buddy from when they were at the orphanage as kids
