Levels, stats, skills, all that is NOT supposed to represent the fictional world of the RPG but it is an underlying model to make the game world. The inhabitants of the world are NOT supposed to know that they're inside of a game and they should be unaware of these mechanics. There is absolutely no point to include such mechanics in the first place when you're not designing as game but writing a story.

Magic as an unique thing that only a few people can do

Make a competent MC who can accomplish things on their own without relying on others too much
Give the MC an overall goal instead of letting them adventure ad-infinitum until something happens
If you're going to introduce a romance aspect, at least take it all the way instead of meandering around the concept for volumes on end
Don't make the MC overpowered; if the MC gets abilities, make them fit with the type of abilities expected to appear within the world you've established
Never use magic unless it absolutely fits the setting; it's a lazy way of introducing a power structure (he can do this because magic!). Actually establish what the system of power is within the world and don't leave it open ended, but leave a bit of wiggle room to play with what the powers can do
And for the love of god, cut it out with the RPG stats and game mechanics. They follow the same lazy writing convention that magic does, but somehow manage to be even lazier since you can assume the audience understands RPG mechanics, while magic would require even a small bit of explanation past "it's magic"

The magic system isn't based on video game mechanics.

As far from Re:Zero as possible.
If an RPG setting then IRL knowledge is irrelevant.
IRL skills that could passover are mundane as fuck like cooking and water preservation as long as it's not fanwank tier.
MC isn't super powered.
MC doesn't get magical abilities worth a damn and either learns them or follows suite with the rest of borderline humans in the setting.

Basically Army of Darkness or Alice in Wonderland where the MC is just a normal guy being fucked with due to his proximity to things and not because he's important.

Don't make wish fulfillment assuming everyone who reads it is a loser without the will to improve.
Restrict the plot hax to make MC only slightly better than the norm and make that difference fade with time.

If you're using slaves in the setting, develop the setting enough instead of it being an excuse for a harem.
If there's a harem there'd better be a good justification instead of muh nice, or at least enough time iin the relationship to justify attachment.
RPG shit is okay as long as you don't pull menus, status screens, levels, exp and fucking appraisal.
