That's Shinkai's whole point, though. In 5cm/s, the MC finds his childhood friend again and they both remember everything, but realize that they've both changed. The memories don't matter. When Taki finally goes to Itomori and sees the crater he opens his phone to look at the diary entries Mitsuha left as proof of her existence but they just magically get deleted.
It's never outright stated in the movie but it's pretty easy to assume all of the body-swapping and other phenomenon that occur are done by Itomori's guardian deity or whatever, as a way of reaching through time and space to save the townspeople from the disaster. The love story is most likely just a coincidence.
But if the deity's goal is to save the town there's literally no reason for it to erase the diary entries. It just makes it harder for Taki. It's only by chance that he ends up visiting the shrine and drinking the spit-sake at that point.

The part of them falling in love felt somewhat forced, mostly on Taki's part. Taki's character wasn't really fleshed out properly like Mitsuha, Taki really had no reason to actually falling in love with Mitsuha while Taki was what Mitsuha wanted.
The relationship of Taki and his father could have been fleshed out a bit more and have Mitsuha maybe improve their relations(?). Shinkai should have tossed in an extra 5 - 10 mins during the zen zen sei segment

My headcanon is that there's another god trying to "repair" time back to forward causality. If Itomori's god and presumably a bunch of others can fuck with time if they feel like it, someone needs to pick up the pieces or else there would be tons of provable examples of time travel. So this god tries its best to create a version of events that doesn't need time travel: the town is saved because the mayor held an evacuation drill, Taki gets obsessed with the comet right after it happens and visits Itomori for some reason connected to that, and an obvious contradiction like Mitsuha writing those diary entries at the wrong point in time has to be erased. The characters don't have to remember it that way as long as an outside observer would conclude that they're misremembering. Even Taki was starting to doubt his memories until he remembered the kuchikamisake.

Slight addendum to that. Shinkai was engaged to Mika Shinohara, who was in Hoshi no Koe and the original Kanojo to Kanojo no Neko, but they split before marriage. He's married to someone else now, with a daughter (who was in the Sangatsu no Lion adaptation).

You're right that there isn't really a sense that they're deeply in love or anything by the first act - but I think that's fine. This isn't a deeply romantic film or anything, it's not there to explore the nuances of relationships. It's more like two people who gradually become friends, before other shit makes them realize they're interested in one another romantically. It takes the idea of Taki dating someone else before Mitsuha realizes her feelings, and even then they're very confused. It's not Titanic, but it's not really meant to be.
It's not a time issue or anything either, in the novel that sequence lasted about as long. But generally speaking, this isn't a story centered on love, but rather two people getting closer, and then along the way discovering love, almost like an accident.
Maybe compared to the well fleshed-out relationships we get in, say, Eureka 7 or Kare Kano, where characters build extremely deep bonds with one another over the course of dozens of episodes, this isn't as good. But it's also not the same kind of love story being told. A better comparison would be, say, Whispers of the Heart - and I think the romance in Kimi no na wa is far better. Seiji was literally a cardboard cutout who played violin.

Eh, that's a stretch. Sure, Taki has a lot less focus in the first third of the movie, but again, he's not Seiji. He's not ignored. Even without seeing him, just seeing Mitsuha in his body, we learn a couple of things.
